Perhaps Todd Belcher will provide more information and corrections, but
I had the same problem on a 2.8F.
 
The DOF indicators are comprised of two sliders in the focus knob, and
they must be running freely in their grooves.  Unfortunately, it takes
very very little to cause them to hang up, and the activation mechanism
and return springs are quite delicate.  
 
On my 2.8f, that DOF slider mechanism was out of whack likely due to
impact damage where at some time in the life of the camera, it had been
banged or dropped against the meter/focus knob.  Todd did a wonderful
job to repair the camera, and he provided new parts to acheive the
repair.  I looked at the sliders and some of the round sections are less
than 1 mm in width.  It was very very easy to see that it would not take
much impact damage to hang up the sliders.  And the return spring on the
DOF mechanism was very small in is return force.  It made me realize
that this was a delicate mechanism that had to be set with high
precision and very very low friction.
 
If you have not worked on cameras, then I do not recommend this as your
first DYI job.
 
If the camera has had an impact on the focus knob, I think it would be
very hard to repair, and new parts may be needed.  The attempted repair
on a bent part would require restoring the deformation of parts - which
is very hard and time consuming (i.e. bend, assemble, try it, get
frustrated, disassemble, rebend, reassemble, try again, repeat until it
works, explain and apologize to wife and children for why you didn't pay
them attention to them all evening, explain why you didn't go to bed,
apologize for being so grumpy, take call from divorce lawyer....)

I've just picked up a clean 3.5E v2, without meter, with good glass and
everything else apparently in good working order.  However, the DOF
indicator on the focusing knob doesn't work.  How hard is this to fix?
I am assuming it isn't a DIY job, but would be thrilled to hear
otherwise.  If anyone has any guidance here, I would be more than
grateful to hear it.  I can shoot the camerra as is, I assume, but it
would be nice to have the DOF indicator working
